Crochet advice please

Has anyone ever joined granny squares with sewing cotton? The reason I ask is because in the pattern I am using it says to join squares with wrong sides together, by back stitching. This gives a lovely ridge around the edge of each granny square, and neatly encloses the flower. This is as far as I have got.
The thing is, that if I use the colour of one square to join (like I usually do) I think the back stitching will show on the contrasting square? If you see what I mean. The only way I can see round it would be to join them with 'invisible' sewing thread, but not sure if that would work. Unless, of course, you can get see through wool?
Then I have to choose the best way to actually make it into a cushion - there are to many different ways on the web, and I want it to look better than my 'Greek' one, which is crocheted both sides and loses it's shape all the time.
